Delayed eye damage from ammonia occurs because ammonia is both water- and lipid-soluble, allowing it to penetrate deep into the eye. Because ammonia alters the chemical composition of the fluid inside the eye, complications may not begin to surface until several weeks after an exposure. Over the span of 2 to 12 months, damaged proteins accumulate in the lens matrix, and this gradual, cumulative clouding eventually blocks light from reaching the retina (i.e., a cataract). I haven't read the book yet, but someone in another fic mentioned that book-Grace got eye damage from putting Rocky back into his own atmosphere (this was handled differently in the movie), so I might be combining canons a bit here.
